Both the mentioned problems have been solved (Java and window closing). We are currently targeting version 3.7.1 for Lion compatibility.

All working on Lion, on Mountain lion works perfectly, Billings Pro however does not. Billings 3 appears to have a bug that prevents you from editing your invoice templates.
